New worktrees previously missed ignored project configuration. jt codex init now maintains .worktreeinclude, updates the effective Lefthook or simple-git-hooks configuration, and installs the selected manager from the primary worktree. Generated setup and jt codex inherit fill missing local configuration once, preserving existing target values and valid legacy aliases.

Business hooks, dynamic JavaScript configuration, Git arguments, and exit/exec status remain intact. Creation hooks require a linked worktree, zero old HEAD, and checkout flag 1. Missing managers, conflicting managers, foreign hooks, ineffective local overrides, and installation failures report that native inheritance is disabled without adding dependencies or resetting core.hooksPath.

Validation: cargo fmt --check; cargo clippy --locked --all-targets --all-features -- -D warnings; cargo test --locked (279 passed); dependency setup tests (9 passed); real simple-git-hooks 2.13.1 and Lefthook 2.1.10 fixtures (20 scenarios passed).

Boundaries: Codex native copy was not exercised in the desktop host, and its static manifest cannot express priority between alternate filenames. Nonempty Lefthook YAML flow mappings and cross-module ESM default re-exports fail explicitly without rewriting those configurations.
