feat(pmc): extract fixed id buckets in bounded parts, with resume, retire, a streaming graph phase and a sample gate - #97
PMC extraction treated one article as one unit of work: one shard, one success marker, one audit row and one load transaction per article. 935,604 XML files are on disk. Measured on the europepmc_preprint extractor, which uses the same design (about 0.7 s per file to extract, about 0.4 s per one-row shard to load), a full run would have taken about 7–8 days to extract and 4–5 days to load. It would also have written about 935k shard files and 935k marker files into single folders on the USB HDD. In addition, the PMC graph phase read every PMC row with one fetchall() and searched the whole raw folder once per article.
Design
Spec: docs/superpowers/specs/2026-10-28-pmc-parts-design.md. Plan: docs/superpowers/plans/2026-10-28-pmc-parts.md. Both were approved by the owner on 2026-10-28.
Fixed id buckets:bucket = id // 50_000, key pmc_bNNNN, about 270 buckets. The highest version of an article wins within its bucket. Boundaries never move, so resume and change detection work per bucket.
Parts within a bucket, capped by part_rows and part_bytes: pmc_bNNNN__partNNNNN. Each part is one shard, one marker, one extract_commit audit row and one load transaction. Rows stream into the writer.
Resume by fingerprint: each bucket's fingerprint is built from its files' keys, sizes and modification times. A matching bucket is skipped. A changed or partial bucket is rewritten from part 1. Its loaded parts go to the retire pending list before any delete.
Shared retire path (episteme.data.parts_retire), used by pubchem and pmc. Each bucket has its own pending file, retire_pending.d/<key>.json, so concurrent workers lose no name. pubchem behaviour is unchanged. load_pmc.sh runs the retire step after a good load.
One failed article does not fail its bucket. It is listed in the bucket marker and counted by the gate (max_failed_inputs) through _ops/pmc/failed_inputs.json, which is matched on the run id.
Graph phase: PMC rows are read per source_file through a named cursor in batches, and the XML index is built once per run.
PMC is now gated:
The sample slice holds the largest bucket, the median bucket and the bucket with the most versions, under a 4 GB cap.
The rules include licence codes, memory limits, parts within their caps and failed articles.
The thresholds are provisional until the first sample.
Non-pg suite on the final commit (e117f49): 1,545 passed, 40 skipped.
pg tests for the touched code on episteme_test (pubchem retire, parts retire, graph builder): 8 passed, 1 skipped. episteme_test migrations were re-applied afterwards (rc 0).
The URL guard prints nothing. checkpoint_markers.py is unchanged from main, so no other source's stage hash changes because of it.
Process
Subagent-driven: 5 tasks. Each task got its own review; tasks 3 and 5 needed one fix round each. Then a final whole-branch review on the most capable model, one fix wave and a scoped re-review. All review findings are addressed.
Rulings made during execution (for the owner to check)
The Bucket field is named superseded; every JSON key is superseded_versions.
There is no import cycle between buckets and extract_pmc: the import is lazy.
The meaning of the identity collision test: same-basename paths in one raw root are both considered, and manifests never mix raw roots.
find_xml_for_meta(..., search=False) in bucket mode. The fallback searches the whole raw XML folder, about 30 s per article on real data. The download layout never needs it.
row_from_meta_and_xml passes search through.
The PMC test fixture was renamed to a real PMC<id>.<ver> name.
Tests built on one-article units were rewritten onto two-bucket fixtures, keeping their intent.
The manifest gains a paths key: the worker needs real paths, and an input_key cannot be turned back into one.
Per-unit retire pending files fix lost names across worker processes.
Cleaning old per-article PMC state is a runbook step, not code. Production has none.
The run summary key is failed_articles_count.
Failed articles are gated through a run-id-matched failed_inputs.json. The stage's exit code is unchanged.
Set membership in the slice selector.
Licence codes in the rules, not the subset name. The final review caught this defect in the plan.
The failed-inputs reader lives in gate.py, so no other source's stage hash changes.
Paths are resolved once per article, with one log line per phase.
The slice cap is 4 GB.
Doc fixes: bucket count wording, the graph phase as one transaction, a docstring, and the meaning of --max-files.
Rollout
pmc becomes a gated source.
Order:
pmc extract --sample
pmc load --sample
the full pmc extract
the full pmc load
One heavy job at a time.
Record the timing of gate prepare for pmc on real data: it walks all 935k files, so it is the full-scale discovery measurement.
…retire
process_bucket replaces the per-article process_one: one unit per id
bucket, rows streamed into parts pmc_bNNNN__partNNNNN within the
profile's part_rows/part_bytes caps, a part marker and an extract_commit
audit row per part, a bucket marker with parts_list and the manifest
fingerprint. A matching fingerprint skips the bucket; any other bucket
is written again from part 1 after its parts are deleted (loaded part
names go to the pmc retire pending list first). A failed article is
recorded and left out; the bucket completes. --max-files limits buckets,
--skip-unit takes bucket keys.
find_xml_for_meta and row_from_meta_and_xml take search=False to skip
the rglob fallback; bucket manifests also list raw-relative paths.
The pmc fixture is renamed to PMC9000001.1.* so its name parses; the
failfast, stage_guard and same-basename tests move to bucket units.

add_retire_pending(..., unit=) writes _ops/<source>/retire_pending.d/
<unit>.json, which only the worker that runs the unit writes; without a
unit it writes the main file as before (pubchem unchanged).
read_retire_pending returns the union of the main file and every unit
file. The retire step snapshots the unit files before its read, writes
the remaining names to the main file, and deletes only the unit files it
read that are unchanged since. process_bucket passes unit=<bucket key>.
The extract_pmc run summary names its failed-article count
failed_articles_count; markers and results keep the failed_articles list.

Walkthrough
PMC extraction now groups metadata into 50,000-ID buckets and writes bounded staging parts. The change adds fingerprint-based resume, article failure reporting, and shared part retirement. PMC graph building reads rows in batches. PMC sample selection and extract/load gates are also added.

PMC metadata filenames map to 50,000-ID buckets. Grouping retains the highest version, counts duplicates and superseded versions, and writes manifests with input fingerprints. Tests cover grouping, paths, and fingerprints. The plan and design document the bucket contract.
Extraction processes bucket manifests into profile-capped parts. Matching fingerprints skip work; changed buckets rebuild, and incomplete buckets restart from part one. Article failures are recorded while extraction continues. Tests cover limits, streaming, retries, skips, and rebuilds.

PMC and PubChem retirement delegate to shared pending-file and marker-classification logic. The PMC load script invokes retirement only after a successful load. Tests cover pending-file merging, marker classification, and database deletion selection.
The graph builder indexes XML files once and matches exact source_record_id filename stems. It reads PMC article rows in named-cursor batches grouped by source file. Tests check batching and XML lookup.
The PMC slice selects buckets by XML size and superseded-version count, with a 4 GB cap. Gate rules define extraction and loading checks. For a matching run ID, gate records can include extraction’s failed-input count.
Graph matching now uses article versions, though pre-existing ambiguity between duplicate XML copies remains. No change-attributable merge-blocking risk is established.
Security architecture risk: Moderate · up to be381
The replacement-and-retirement workflow has a cleanup gap: removed article parts can leave stale graph relationships. The evidenced interfaces are operator-run commands, which limits demonstrated exposure, but deployment permissions and recovery outside the inspected paths remain unverified.
Retained concerns
Medium · reliability · inferred: The new PMC retirement workflow removes articles and bodies for retired part names without removing their citation or MeSH graph rows. When a previously loaded bucket shrinks, removed part names disappear from the article set that drives graph rebuilding, so the inspected rebuild path does not revisit their derived state. A successful replacement can therefore leave stale relationships outside the retirement cleanup contract. The base PMC load wrapper did not invoke this retirement lifecycle; independent later cleanup remains unverified.
Security review details
Security Blast Radius
observed — The new PMC retirement adapter fixes its source to pmc. Database deletion uses bound source and source_file predicates for articles and linked bodies. The shared implementation also serves PubChem, but the inspected deletion predicates do not grant unrestricted cross-source deletion.
Trust Boundaries and Controls
observed — Retirement validates pending state as a JSON list of strings before database deletion and uses parameterized SQL. Pending files and checkpoint markers nevertheless remain authoritative inputs to the privileged cleanup decision; their deployed filesystem protection was not established by this review.
Resilience and Maintainability Implications
observed — Extract, serialize, and load stage labels use the same heavy-lock kind rather than separate stage-specific lock files. Retirement commits before removing pending names, allowing repeated deletion after interruption, and preserves per-unit files changed since its snapshot. These controls support recovery but do not resolve dependent graph-state cleanup.

Summary
The diff adds PMC bounded-parts support (fixed 50k-id buckets written as capped parts, bucket manifests and fingerprints, retire wiring, gate rules, sample slice) and replaces the graph phase's single fetchall with a batched named cursor plus a one-time XML index. The design is coherent and the memory fix addresses a real risk. The visible issues are mostly documentation drift and robustness details in the new helpers rather than broken behaviour in the visible diff.

The graph XML index is keyed by the full version id and looked up by the
row's source_record_id, so it reads the version that was loaded. Version
rank is a tuple of integer components. Unreadable raw directories are
logged. Runbook and inventory wording follows the bucket meaning of
--max-files.

Preserve failed-article counts when a bucket is skipped.
When a completed bucket contains a malformed article, its marker stores failed_articles_count. An unchanged rerun returns no count, so extract_pmc records failed_inputs: 0. The matching PMC gate then accepts the max_failed_inputs: 0 rule.

@coderabbitai Outside-diff comment "Preserve failed-article counts when a bucket is skipped" (extract_pmc.py 444-480): fixed in be38166. The skip path of process_bucket now returns the bucket marker's stored failed_articles_count (0 if absent), so the run summary and _ops/pmc/failed_inputs.json include the failures of skipped buckets and the gate's max_failed_inputs sees them. New test test_skipped_bucket_still_counts_its_failed_articles: run 1 counts 1, run 2 skips the bucket without writing and still counts 1, and failed_inputs.json holds 1.
@devopam Confirmed by source inspection. The skip path returns the stored failed_articles_count, with a default of zero. The run summary includes that count, and _write_failed_inputs preserves it in failed_inputs.json.
The regression test checks both runs, verifies that the skipped bucket writes no rows, and checks that failed_inputs remains 1. This addresses the finding. I did not run the test.
