s_trunk and z_trunk are what inference-time latent optimization optimizes, addressed by attribute name through AttrLatentIO. The docstring gave no hint of that, so note it where someone reading the conditioning will see it.
AttrLatentIO reaches the trunk latents by attribute name, and the guidance wiring resolves those names through DEFAULT_SINGLE_REP_ATTR and DEFAULT_PAIR_REP_ATTR. Nothing tied either map to the conditioning RF3 really produces, so renaming a field would have gone unnoticed until a GPU run failed. Runs on CPU with no checkpoint; skips when RF3 is not installed.
Left unpinned, the boltz environments resolve cuequivariance 0.11.1, which imports a torch symbol absent from the pinned torch (>=2.6,<2.8) and stops Boltz1 running. Pin all three packages to 0.9.0, the same fix #426 applied to RF3 for the identical failure (#403). The base cuequivariance is named explicitly because it arrives transitively and floats otherwise. pixi.lock still records 0.11.1 for the boltz environments and needs regenerating before this takes effect.
The bundle was annotated dict[str, Tensor], but to_keys is a functools.partial closure over the atom-attention window index matrix, not a tensor. Anything that mapped a tensor method over the dict's values would have hit it. Name the six entries in the docstring while correcting the type.
The six-tensor bundle was built inline in _pairformer_pass. step() needs the same construction to recompute it from live latents, so lift it into a helper rather than duplicating the call and the dict literal. No behavior change.
…T-opt Boltz2's step() read s and z only through the conditioning bundle cached at featurize time, so latent optimization had no effect: z was ignored outright and s only partially, with q/c and the biases frozen at their featurize-time value. Nothing raised, because a disconnected leaf just gets a None gradient and the optimizer skips it. Rebuild the bundle from the live latents whenever grad is on and s or z is an optimizable leaf. Every argument is already on BoltzConditioning, so this is a per-step gate rather than the featurize-time cache flag Protenix needs. Normal inference is untouched and still pays the cost once.
Resolve pyproject.toml: main ran toml-sort, which reordered every table and sorted the inline dependency dicts, so the boltz cuequivariance pin had to be re-applied in the new layout rather than merged textually. Took main's sorted file and re-added the pin as a boltz.target.linux-64 block, mirroring the rf3 one. Also move tests/models/test_rf3_latent_adapter.py into tests/models/rf3/, where main relocated the other RF3 tests.
…ad mode step() rebuilt the conditioning bundle only when grad was enabled and a latent required grad. IT-opt's final sampling pass runs with neither, so it fed every saved ensemble the featurize-time bundle and discarded the optimized pair representation, which reaches the diffusion module only through that bundle.
The trunk runs under bfloat16 autocast and _pairformer_pass returned S_inputs_I, S_I and Z_II as-is, so latent optimization cloned bfloat16 leaves. At |z| ~ 40 the bfloat16 spacing is 0.25 and at |s| ~ 800 it is 4, so most Adam updates of ~0.05 were rounded away and the optimization stalled on most elements. Casting the three tensors to float32 before handing them out fixes that; the diffusion module already casts its inputs to float on entry, so inference is unchanged.

Boltz2 rebuilds its diffusion conditioning from the live latents (identity-gated) and RF3 hands its trunk latents out in float32, so both now take latent optimization end to end. The readiness table says so, with the reason each needed, and the CLI model list gains boltz2. Boltz1 stays unverified.

Update the Boltz1 readiness row.
tests/models/test_latent_gradient.py includes Boltz1 in its parametrized Level-0 gradient check. The row must not state that no Level-0 check exists. Keep the end-to-end status unverified unless the reported run is confirmed.

The trunk runs under bfloat16 autocast, so `_pairformer_pass` hands `s_inputs`/`s_trunk`/`z_trunk` out in float32: bfloat16 leaves round most Adam updates away (spacing 0.25 at \|z\| ~ 40, 4 at \|s\| ~ 800) and the optimization stalls. | | **Protenix** | Works, with two conditions | (a) `step()` keeps an injected leaf attached automatically via the `detach_unless_leaf` helper — a cached latent detaches under grad (avoids double-backward), but a leaf with `requires_grad=True` is kept attached. No manual edit needed. (b) For `z`, the diffusion shared-vars cache must be **off** (`pair_z`/`p_lm`/`c_l` are z-derived; a stale cache silently zeroes / corrupts the `z` gradient). `_run_guidance` disables it for `LATENT_OPT`. | | **Boltz2** | Works | `z` (and part of `s`) enter the diffusion module only through the cached `diffusion_conditioning` bundle built at featurize time. `step()` rebuilds the bundle whenever the `s`/`z` tensors it receives are not the ones the cached bundle was built from (an identity check, not a grad gate), so optimized latents reach every pass including the final frozen-latent one. Rebuilt once per round; no measurable cost. |

Extends inference-time latent optimization (IT-opt, #313) beyond Protenix to the remaining
supported models.
Where each model stands
Protenix is the reference implementation and works today.
Boltz2 — was blocked, now fixed. Its
step()never readcond.z. At featurize time the wrappercollapsed
sandzinto six cached tensors (q,c,to_keys,atom_enc_bias,atom_dec_bias,token_trans_bias) viaself.model.diffusion_conditioning(...), andstep()passed that frozenbundle, so an optimized
zhad no effect andsacted only through its direct argument. The firstattempt gated the rebuild on
torch.is_grad_enabled(), which still left the final frozen-latentsampling pass on the stale bundle. The fix in place rebuilds the bundle whenever the
s/ztensorshanded to
step()are not the ones the cached bundle was built from (an identity check, not a gradgate), so optimized latents reach every pass, including the final one.
RF3 — no conditioning problem, but the latents were bfloat16. The trunk runs under bfloat16
autocast and
_pairformer_passreturnedS_inputs_I,S_I,Z_IIas-is, soLatentOptimizationcloned bfloat16 leaves. At |z| ~ 40 the bfloat16 spacing is 0.25 and at |s| ~ 800 it is 4, so most
Adam updates of ~0.05 were rounded away and the optimization stalled on most elements. The wrapper now
hands the three tensors out in float32; the diffusion module already casts its inputs to float on
entry, so inference is unchanged.
Boltz1 — expected to work, still unverified. It passes
sandzstraight into the diffusionmodule on every step, so the gradient path exists; the Level-0 check and an end-to-end run have not
been done.
Answers to the open questions
self.model.diffusion_conditioningdifferentiable end to end? Yes. With the rebuild inplace a leaf injected as
zreceives a non-zero gradient, swapping the optimizedzback for thetrunk
zchanges the final structure (before the fix the two were identical to 0.000 Å), and thebenchmark moves accordingly (table below).
to_keys? A closure (the atom-attention windowing function), not a tensor. The bundle istherefore typed
dict[str, Any]and rebuilt as a whole; the closure is recreated with it, so thereis nothing to sequence.
round, when the latent tensors change, not once per diffusion step. K=20 on the 40 targets took
14.52 job-hours with the fix against 14.54 before it.
Results
40 targets, 791 scored selections, paper-era scorer; share of selections at RSCC ≥ 0.8 / ≥ 0.9.
Boltz2 K=20 and RF3 K=20 are now level with their coordinate-guidance arms; Boltz2 K=30 adds
nothing over K=20.
