Docstring and import updates ahead of folding generate_synthetic_sf.py into the ensemble generator (#467): conftest and the ensemble tests use the ensemble module's _process_single_row and bulk_solvent="combined" in place of simulate_solvent_and_scale. Co-Authored-By: Claude Opus 5.5 (1M context) <noreply@anthropic.com>
…sf_ensemble Move write_sf_input_structure, _build_rs_dataset_for_one_label, and process_amplitudes_to_dataset verbatim from generate_synthetic_sf.py. Co-Authored-By: Claude Opus 5.5 (1M context) <noreply@anthropic.com>
…n the ensemble SF script Co-Authored-By: Claude Opus 5.5 (1M context) <noreply@anthropic.com>
…ic_sf_ensemble The ensemble script now takes single-model multi-conformer structures as well as multi-model ensembles, so generate_synthetic_sf.py is removed. load_models resolves the per-model populations, sharing fit_occupancy_values with assign_occupancies. Co-Authored-By: Claude Opus 5.5 (1M context) <noreply@anthropic.com>
…e_synthetic_sf_sfc The script now handles single-model and multi-model input alike, so name it after its backend (SFcalculator), mirroring generate_synthetic_sf_lunus. Co-Authored-By: Claude Opus 5.5 (1M context) <noreply@anthropic.com>
…_synthetic_sf_sfc Group the tests into TestEnsembleSum, TestPopulations, and TestRowsAndBatch, sharing multi_model_path and single_model_path fixtures. Add tests for how load_models turns occupancy options into per-model populations, per-row crystal overrides, and a failed row not stopping the batch. 🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win
Multi-model loading still drops zero-occupancy atoms before forcing occupancy to 1.0.
The module docstring says a multi-model file is weighted only by population. The comment on Line 330 also says the file's per-atom occupancies are ignored. The code does not fully do this:
load_filtered(structure_path, "default", [], model=model)callsload_structure_for_synthetic_loss.- That function removes every atom with
occupancy == 0.0(synthetic_utils.py Lines 369-372). - Line 342 then sets the remaining atoms to 1.0.
Atoms stored at occupancy 0 in the input file are therefore removed. They never get the 1.0 the contract promises. Ensemble writers often store occupancy 0 for a model with zero weight. If every atom in a model has occupancy 0, that model becomes empty. atomarray_to_gemmi then raises "Cannot convert an empty AtomArray", so the whole row fails. If only some atoms have occupancy 0, that model loses atoms without any error.
test_multi_model_ignores_file_occupancy_and_altloc_label misses this case because it uses only non-zero occupancies (0.4/0.6).
Add an opt-out for the zero-occupancy filter, and use it in the multi-model path.
🐛 Proposed fix

- atom_array = load_filtered(structure_path, "default", [], model=model) + atom_array = load_filtered( + structure_path, "default", [], model=model, drop_zero_occupancy=False + )
In
synthetic_utils.load_structure_for_synthetic_loss:def load_structure_for_synthetic_loss(..., model: int = 0, drop_zero_occupancy: bool = True): ... if drop_zero_occupancy: zero_occupancy = atom_array.occupancy == 0.0 if zero_occupancy.any(): logger.info(f"Removed {zero_occupancy.sum()} zero-occupancy atoms") atom_array = atom_array[~zero_occupancy]
Add a test case in which one model is written with occupancy 0.0. Its MTZ must match the MTZ from
multi_model_path.

Address Issue #467
generate_synthetic_sf.pyandgenerate_synthetic_sf_ensemble.pyinto a new scriptgenerate_synthetic_sf_sfc.pythat handles both multi-conformer and multi-model input structures.Out of scope
This PR will NOT further consolidate / refactor with lunus_sf synthetic generation scripts. Some functions like
load_modelsvsload_configurationsandcompute_ensemble_structure_factorsvscompute_ensemble_amplitudesappear very similar. However, important details differ, including enforcement on model topology consistency, serial vs joint SF computation over models due to memory limit.Notes for review
The code diff is inflated as some older functions are moved around / indented etc.
write_sf_input_structure,_build_rs_dataset_for_one_label,process_amplitudes_to_dataset, and the test helpers_toy_single_model/_write_models._process_single_rowandprocess_batch, parse_args, merged from both old scripts.compute_ensemble_structure_factorsnow takes models already loaded. Five tests were moved and now use shared fixtures and classes.load_models, which picks the single-model or multi-model path and determines occupancy overwrite accordingly. Refactored shared occupancy logic intoresolve_occupancy_valuesinsynthetic_utils.pyfor reuse.Summary by CodeRabbit
